Has anyone experienced this with Goldenball BIOs? These are the .36s. Unfortunately, I didn't realize they were black either...

Yes, if you leave their Bio bbs in dark moist areas they start to decompose.

Why would that matter? The bags are factory sealed and I'm pretty sure light is actually what accelerates the decomposition, not darkness. On Bioshot's website they specifically say to keep them away from light when storing their BBs, also I see several brands that have light blocking packaging.
Regardless, these are brand new. I'm thinking this is not what I should expect from brand new BBs.

I've personally used several of Goldenball's bb's and have never had an issue. So that's odd to me.
I've used their proslicks, professional, bios, and tracer rounds in various weights for each with not so much as a misfeed or jam. I've even stored them in hot and cold conditions with not changes what so ever inquality. I actually just ordered some of their .3 bios for Homeland. Sounds like you got a bad bag to me.

I just decided to return the BBs and buy something else. I'm not a fan of black BBs anyway so I'll probably just use .32s since that seems to be the heaviest you can get without going to green or grey BBs.

Actually there are some heavy weights out there in other brands depending on how heavy you want to go. I picked up some Ajax Customs .43g BB's on ebay that are white. Some guys haven't cared for them but I got them on the recommendation of a guy I know. My experience is that they are pretty dang decent shooting in my sniper rifle and it beats the hell out of the darker colors to be able to see the BB and track it at distances. My eye's aren't what they used to be but I can't track a dark or even grey BB past around 50-60 yards they just disappear for me. But with the white I can see them at 75-85 at least. They are still hard past there but much better, and with an optic I can pick them up to 100ish yards.
Post the weight your gunning for though and I might have other suggestions, since I've been on the heavy white BB hunt for a while now as well and have run into some good things here and there.
